If the current VP throws her hat in the ring for Pres, and she is unopposed, is the vp position considered vacant at that time or is it only vacant after she has been elected as President and opened up at the beginning of the next year?

It ain't vacant until its vacant. 

 

Of course you are free to plan who might fill the vacancy (or seek out possibilities), but that person doesn't get the job (and all that honor and adulation) until the current V-P actually becomes the president.

 

Do check the bylaws, however, for the (presumed) rules that say how that vacancy filling person is formally named to the position.   And follow them .

First, there is no vacancy created unless and until the person in the vp position is no longer in that position.

 

Second, do you have some unusual situation where the president and vice-president's terms are not concurrent?  Normally, those two terms expire at the same time, so, whether or not the current VP wants to be president or not, at the next election, the terms of both offices would end, and both seats would be up for election.  

 

So there's no mid-term "vacancy" taking place; there's just the normal situation where terms come to an end, and elections are held to choose successors (or reëlect incumbents).
