if our organization allows, by vote, that a particular member of the board can be on a leave of absence for six months due to personal or business matters, when our normal policy is automatic termination at the end of the third consecutive monthly meeting, is the person whose non-presence is santioned considered in the demominator of the number of voting members needed in determining if a quorum is present?

A member counts towards a quorum unless the bylaws say otherwise and RONR doesn't recognize any such creature as a leave of absence. Also, is this "policy" of automatic termination after the third consecutive missed meeting located in the bylaws?

yes it is in the by-laws that there is automatic termination.

we have agreed by vote to waive that provision in some limited circumstances

Well then, just waive the denominator requirement too, while you're at it, since the bylaws allow for waiving of their provisions in some limited circumstances.

... They do, don't they?

Provided that the Bylaws allow for this provision to be waived, this means the members are still members and they count toward the number needed for a quorum.

Unless the bylaws provide for the rule's suspension you cannot just decide to waive it. If there is no suspension provision in the bylaws the motion to waive the rule regarding termination after three missed meetings is null and void because it violated the bylaws(RONR p. 244a). If the motion is null and void then as soon as this Board member missed the third Board meeting his is off the Board automatically.
