Nominations

When the nominating committee has the list of names that are nominated for each office, they present the list, one office at a time. Then the chair ask "are there any other nominations". Does this have to be said 3 times or will one time do it? Also, this has to be done for each office? Where is this stated in RONR?

No, there is no such 3-time rule, and if I recall correctly, nobody here has been able to establish that there ever was such a rule.

However, if you're calling from a vessel in distress, you should say MAYDAY, MAYDAY, MAYDAY. But with nominations, not so much.

We are doing an email ballot for absentees and a written ballot for attendees. So do we have to call for floor nominations at the meeting to add to the already typed ballot?

Well, you've already put yourselves into a fine kettle of fish (?) by combining voting methods so I'm afraid all the king's horses and all the king's men aren't going to be able to put your electoral process back together again.

And do your rules permit absentee (e.g. e-mail) voting?

Yes, you do. Maybe you should finish the nominations at one meeting, send out the e-mail ballot, and then take a vote at the next meeting.
