If a Secondary Amendment is "approved" does that eliminate the need to vote on the Primary Amendment because the Secondary Motion replaces the Primary Amendment? 

If a Primary Amendment is "approved" does that eliminate the need to vote on the Main motion because the Secondary Motion replaces the original Main Motion?

To kinda clarify; doesn't the approval of a Primary Motion now make it the new Main Motion. If the Primary Motion is approved the Main Motion will be voted on using the exact wording of the approved Primary Motion?

Why doesn't an approved Secondary Amendment replace the Primary Amendment?

If a primary amendment is adopted, the main motion, as modified through the primary amendment, is now pending as the new main motion. The main motion is then subject to further debate and amendment and ultimately a vote will be taken on it.

In both cases, it's not always simple as replacing the main motion with the primary amendment or replacing the primary amendment with the secondary amendment. The exact manner in which the main motion (or primary amendment) is amended will depend on the form of the amendment. Even in those cases where it is a full replacement, however, a vote still needs to be taken on the primary amendment (and on the main motion).

Agreeing with my colleague, once an amendment is approved, the immediately pending question for debate and/or further amendment is the motion as amended. And that motion must still be voted upon. The same is true with a secondary amendment. If it is adopted, then the immediately pending question is the amendment as amended. At each step, further amendment is still in order.

You appear to be assuming that the primary amendment is a substitute for the main motion, rather than just amending some part of it, and that the secondary amendment is a substitute for the primary amendment. 

Even if they are substitutes, the answers are as given by all three of us are the same.

A motion to Amend is a proposal to change the language of the pending motion, and nothing more.  It assumes nothing about whether the pending motion should be adopted or not.  In fact, amendment is sometimes used tactically by opponents of the pending motion to make it less acceptable.  Such an amendment is known as a "poison pill" and although I personally find it a disagreeable practice, it breaks no rule in RONR.
