Can the Board of Directors limit to 3 minutes each members comments on a particular subject while it is being discussed at a Home Owners Association Annual Meeting?

At a meeting of the general membership, only the assembly of general members can limit debate. The board has no say in the matter and can't do anything in a general membership meeting, unless some strange bylaw says otherwise.

No.

But, the question gives me the opportunity to repeat one more time my recommendation that the society's general membership assembly adopt a motion to order the members of the executive board to take their seats with the other members of the society in the meeting hall during the general membership meeting. Just the physical readjustment of the seating arrangements will often be enough to keep the board from hijacking the society members' meeting.

No.

The Board is not even in session during a membership meeting, so it is not capable of doing anything at all. The membership itself has full control over its own meeting.

The previous replies assume this question refers to a board making this debate-limiting decision during the annual meeting of the association, but the question could refer to a board making this decision at a board meeting prior to the annual meeting. In that case, it could only do so only if the bylaws had given it that (rare) authority.

The two interpretations of the question hinge on just what the phrase "while it is being discussed" refers to. If it refers to the board making this decision while it [the question] is being discussed, the previous responses apply. If, however, it simply refers to the time limit being in effect while it [the question] is being discussed, I think an alternate answer is possible (if unlikely).
